Have you already spoken with whatever concrete company you are using for the container piers? It's very possible they have a minimum order amount and your four piers might be less than the minimum anyway. If that is the case doing some extra piers for a freestanding deck wouldn't be a issue, but instead a solution. You can also consider throwing some scrap together in small enough to move squares for stepping stones. If you have to buy the concrete, might as well use it all.

A deck would be the way I would go, rather than having your eventual exterior siding at grade. In fact having your container home up a little higher even could be beneficial as well, being easier to get to any utilities run up through your floor. Something will go wrong eventually, and having access is always beneficial. Even if the benefit is just being able to find someone willing to go under there to fix it.

It sure is frustrating trying to figure out the whole binder full of things at once.

Sadly, permitting costs are highly locality dependant. We just finished converting an old church to a (much too big for us) house, and permit prices were very reasonable. This building was in town and needed to be fully permitted. Remodel permit was around $600, the permit cost to build a new freestanding garage was like $250. We were not allowed to do the mechanicals ourselves only because we hadn't lived in it long enough to count for an exemption. Now if you live outside of city limits you are only required to follow county rules, and wouldn't have even required permits for what we were doing. This was in TX.

Rural Studio has had a project called the 20k house that they have been working on for almost 20 years now. Several of their designs have been similar to the proposed dogtrot.

From what I saw when I was looking a RMH isn't allowed in WA state BUT a rocket mass cook stove can be allowed. Cook stoves with baking capacity have other regulations than heaters. I am not sure if the Walker Stoves were permitted, but they are in WA state.
