I caught a swarm, it's in the bottom box of a lag hive. But I just checked on it as the sun was setting and there are still quite a few bees outside the box. I have to transport it tomorrow. Should I leave the box lid cracked tonight? Should I just leave it cracked tonight, let them figure out where they are tomorrow, then seal it and move it tomorrow evening?

Check on them first thing in the morning, while it's still cool, before sunrise. Perhaps they'll all be in the box at that time... We typically move bees at night. That way, all of the foraging bees are at home for the move.

I would leave it closed . The bees outside will go back to there origional hive in time . If you leave it open then the bees may decide to leave having found a nice place to go not of your choosing
