With mildly clever design, you could make the single bottom board easily replaceable without needing to replace any actual structure.
For example, you could build it in typical 2x4 stick construction with the walls sitting on a layer of plastic on a concrete pier block. This would keep the support structure dry from the ground moisture. Then you could put your siding on, stopping at the concrete blocks and then simply close the last few inches in with cedar or pressure treated wood (I strongly prefer cedar). Someday the cedar board will rot but at that time it will be a simple job to replace the bottom board.
Edit: rereading your post and I realize that you are talking about the run and not the coop. oops. I wouldn't worry one bit about leveling or squaring. I would use 'pointy posts' and just wire it up. No board on the bottom or on the top.
