I'm looking for a gardening shoe that has a flat, flexible sole but still is sturdy enough to allow for digging and is tall enough to protect against thistles, sticks, etc. Does anyone use such footwear? Does it even exist?

I think you might have to make your own.
But yes, it can be done.

I garden in these: http://www.softstarshoes.com/adult-roo-moccasin-smooth-2.html (mine current ones are solid black, but I just tend to get whatever ones are on sale when they have clearance sales).

It isn't, however, terribly comfortable to do a LOT of digging in these. Digging a hole for a tree or two in soft ground--no problem! Digging in hard ground is painful with my shovel, so I switch to other shoes for that.

Soft star also has a lot of other minamalist shoes, too, and some that are taller. I haven't tried these ones, though:

As well as ones that look like "normal" shoes.

Speaking of makiong you own boots, I funded this kickstarter last winter to get the shoe tutorial for my sister-in-law. It's a really in-depth, beautiful, and fantastic tutorial. They're in the process of releasing a video for making your own work boots. https://www.kickstarter.com/projects/villagevideo/make-your-own-foot-shaped-work-boots-instructional/posts/2085388?ref=backer_project_update
