I bought this meyer lemon tree & brought it inside for the winter. I'm not sure if I should try to cut any of it down as it seems to be growing a bit off & has a lot of missing leaves and branches up the middle.
Not sure what to do now to help it as it's growing out toward the bottom off to the side

If it was me I would not prune the tree. I would wait for better growth in the spring.

I bought a lemon that looked pretty much like that and the guy told me to cut a good half a foot or more off the top after it got situated in its new pot. BUT this was not going into a cold winter, not sure where you are. I would also leave it for now and prune it before spring, encourage it to bush out a bit.
I see your dog out there keeping watch!

I have several shrubs; jasmine etc I bring in for winter..I’m in zone 3.

I cut everything back when I bring it in.  My jasmine is so prolific I cut it back 2/3. Looking at your Meyer I would prune back to good growth..pruning to an outside bud.  I would prune every branch back. Good or not.  You want good root growth first.  Then top growth.

There is a lot of leaf drop on your picture so I would consider why that is and adjust accordingly..watering, pot size, pests, soil?

Here’s a pick of a jasmine branch trimmed back 2 weeks later.
