I am harvesting calendula seeds for the first time, and I am confused about which parts are actual seeds. These two piles came from the same flowers, but they look so different from each other that I was not sure what is what. The videos and tutorials I looked up about calendula seed saving did not help. Are the bigger, lighter pieces in the bottom pile also seeds or were they just protecting the seeds at the top?

Looks like you're not the first to have this question. Chelsea Perez kindly sowed her seeds in different pots and they did all grow!

i was shocked as well as they are quite diverse morphologically.  If they are growing in a spot you want them to continue to grow, then you may leave some seed on the plants(or scatter them in that area) and allow the Calendula to self-seed...which work out well and they come up right when the conditions are best and root well.

the more sticky and resinous the more medicinal.

I agree. Here's the link: http://stoves2.com
