I've done a couple of earthen floors but never done repairs to a preexisting floor so this is conjecture.
If you can get a hold of the clay used to create the floor I would make a small batch of sand, clay, and fine fiber (paper would work) and just try to spot patch the floor and then re-oil it. If you can't get the clay I would a light colored bagged potters clay and tinker with tinting it until you get an approximate match. Note that it will be much darker after oil is applied.
If that doesn't work the nuclear option would be using a floor polisher take off the linseed oil coating and then apply a skim coat sand, clay and fiber (1/8" - 1/4" thick) and then reapply oil.
